I'd love to spend a few thousand on a new system, but that's not in the cards right now... Is there something I can put on the 6x9's to stop the low bass or perhaps some kind of crossover?
you can find a 4chanel for a few hundred no need to spend thousands

You can run a passive crossover in line with each 6x9...they can block low fequencies.
However, if you turn up the gains on the sub and turn down the bass boost on the head unit, the 6x9's will distort less, but you'll have the same amount of audible bass.
get capacitors for each speaker. they are cheap and block low frequencys. i used to use them on mine did the trick.
I second the cap trick. Pick them up for a couple of bucks, solder across the terminals and your done. They act as a filter. Look at the specs on your speakers and calculate what size caps you need and head to Radio Shack.
Now that you mention it, I put caps on my subs back in the eighties to block out the higher frequencies.... big ones about the size of a half roll of quarters....
Caps block bass so that wouldn't have worked. Coils block higher frequencies.
If your 6 X 9's are 4 ohm get a 100 micro farad non-polorized cap for each 6 X 9 and you'll stop the bass going to them. Put the cap in series with the positive speaker lead.
Changing the bass amp's gain, adjusting the bass level in the deck, any other adjustment is just going to be a lame not the right way to do it kind of answer, IMO.
