I'm not sure if things have changed for the better over the last couple of years but when I go, I swing the extra cake and stay at Coronado Isl. or La Jolla. Too many dirtbags at O.B. (Ocean Beach) Mission and Pacific to deal with along the boardwalks ect. I would not even consider Imperial beach ect. which are the southern beaches towards the border.
the pacific terrace is a newer hotel on the beach in north pacific beach... its very nice and perfect for families, actually thats all i see there when i ride by on my bike... check it out is definately nice and on mission bay there is the bahia... also dont count out the places downtown or in coronado

Whatever you do do NOT stay at the Manchester Grand Hyatt San Diego. The Cleakforks and us flew in for the LA boat show to find a POS hotel room and a staff that did not care.
This is a real nice place..http://www.paradisepoint.com/Paradise_home.aspx
Hay Carlson-jet! Take it easy! I'm one of those dirt bags that lives and cruises the board walk in Mission Beach.
Now that I got that out of the way. I would stay near Mission Beach in one of the bigger hotels on the Bay. You can walk to the beach and the BOARD WALK, the zoo is a 10 minute drive, Old Town is 5 minutes, and Sea World is about 2 minutes away. The bigger hotels have nice pools for the family and you won't have to deal with Dirt Bags like me and Bruddah who live about a 2 minute bike ride away. The Bahia, Dana on Mission Bay, and the Hyatt Regency are all real nice and close to eveything.
Have fun.
