While I'm not the final vote here to the best of my knowledge any modifications to your engine or emmission system will need to have a CARB# assigned to be legal. Example: I have a '01 Dodge TCD with an Edge stack-on. The unit I have has a CARB# assigned and affixed to the unit itself. If the tech is doing their job and on the ball they will pick that up on visual inspection along with the "gap" where the factory particulate trap/converter used to be. When they plug in their scanner changes to the ECM are a no-brainer. Perhaps someone with more knowledge could elaborate further on the subject of the ECM and does it "know"/ "remember" that it has /had a stack-on unit. That along with the CARB# will be your answer. Just my $.02

There looking to bend you over and take as much money as they can. The smog tech told me my exhaust temp gauge has to be taken off my manifold and a plug put in .
they shouldn't really mess with you. just take the programer out to be safe and you should be good to go. as for them saying to take the egt sensor out of the exaust manifold, thats just stupid. it does not add power, its really just there to keep you from burning you engine down when towing or under heavy load situations.

If you can take it to the dealer with the gauges in and not void a warranty, the smog guy should'nt give a crap anyhow. They are there to monitor what your truck is doing. Just re-program the PCM back to stock, put the factory exhaust (DPF & DOC) back on, hook up all the sensors and go smog it. I have PCV, re-routed, EGR blocker plate and a ton of other shit done to my truck. Getting it to pass isn't that tough if you know what your doing, and the smog guy does too. Stay away from the gas station smog shops and go to someone who knows diesels.

As long as your DOC is still in place, put the tune back to stock. They will do a visual inspection and then a "puff" test. They floor the throttle and snap it shut. They see if there is a large or small cloud of smoke. The tuner will add some smoke, even on a small tune - so, take that off and you shouln't have any issues with your year/model.
EDIT: also make sure you don't have any "Superchips", "EDGE", "BANKS" or similar stickers on the truck. I went to a smog class and they are teaching to look for "visual" things like that.
My 07 Duramax is stock and it'll smoke if you mat it. This is such a f'ing scam.

I got the smog done yesterday and passed.I took the Hypertech out and no problems. Tech said most of it is a visual to make sure any add ons are California approved. The computer really doesn't read anything and they don't even put it on the running test, just plug it in. Basically Cali just wants another $10 smog cert and to make sure any companies of any add ons have paid there money for their California smog legal status. I'm sure glad I can help Cali get out of their budget crisis
