I recently picked up my gen vi 502 , bored 30 over from machine shop... My rotating assembly is a Callie's 4.250 stroke crank , manley 6.385 rods and flat top SRP pistons. Making this a 547 CI stroker motor... I installed the crank and started at #7 then #5, #3 and last #1 cylinder to install the rods/Pistons. Deck clearance on #3 and #1 looked diff so I checked them... Come to find out the piston to deck at the bottom of the motor, piston is recessed .011 from the deck and at the top of the motor the piston is raised .008 from the deck. Yes the piston was on tdc. Only thing I can think is the block was not level at the machine shop when it was decked. The Pistons were checked prior to install. You can see the in the deck at the top of the water pump bolts in these pics. I have 4k invested in the build and I'm not sure what steps to take next. It may be a few days before you get a reply from Teague, since they are at the Parker Enduro, so I will toss out one quick thing to help you out. If you drop the same piston and rod into each of those holes, rather than the one dedicated to that particular cylinder (IE put #1 piston and rod combination in each hole), how does that work out?

If the odd bank is this way, how does the even bank look? My personal feeling is that if the shop messed up the deck, they need to be helping with the remedy. The block would need to be squared up, and depending on the pistons they could be machined down .008 or whatever the final number is after the block is done. If 502 blocks were easier to obtain, it may be better to start with a different block and get it machined properly.
